Did "War of the Worlds," ie the 1901 Martian invasion of Earth, occur on Earth-616, or just on Earth-691 (Killraven/Guardians of the Galaxy)?

Yes, the Martians invaded Earth in Earth-616's past. Off the top of my head, recent references to this include the Original Sin Annual and All-New Invaders. There is a discrepancy on WHEN it happened, but yes, the Martians invaded.

I would point out that whatever Martian "attacks" (on London) took place on Earth-616 in 1917 and "a decade" earlier were apparently much smaller in scale than the "invasion" which occurred on Earth-691 in 1901. As far as I know, nobody has ever written a story that fully reveals the history of "Martian" interaction with Earth-616. Plus, there are various conflicting accounts of Martian history which have never been reconciled.

What about Marvel Classics Comics #14? Is it 616? 691? Neither?

As far as I know, Marvel Classics Comics #14 has never been referenced in any story set on either Earth-616 or Earth-691. It's possible (or probable) that it, like other comic book adaptations of classic stories, may exist on its own separate Earth.

Was "War of the Worlds" one of the stories Deadpool traveled through in Deadpool Killustrated?
