Just wondering why Transformers comics aren't considered canon. The early issues, as noted in the FAQ, seem to take place in the Marvel Universe, and there have also been one or two appearances by Transformers characters in MU titles (i.e. Circuit Breaker in Secret Wars II). And while you'd think the Transformers and other Marvel characters would meet up now and then, I don't think anything in the later issues directly contradicts MU continuity. So why not?

It violates rule #1: Stories are canon unless Marvel says they aren't, or they can't be. Marvel says they aren't, so they aren't.
Plus, isn't there something about San Francisco turning into a boiling pit of lava, or some such?

Basically, the Transformers' dimension has Unicron, whereas the Marvel Multiverse has Galactus.

Well, off the top of my head, I would start with the recent hardcover Handbooks. The first 4 issues had a section in the back that listed alternate (or "non-616") realities. Look for Earth-91274.
If the Handbooks don't mention that Earth, issue 4 cites The Marvel Appendix for an unabridged list. You'll find the Transformers Universe listed here: http://www.marvunapp.com/master/earthteaz.htm
While we don't normally use other web sites as sources, the Official Handbook goes out of its way to cite this source, so this list can be taken as canon.
