Fury #1 is mostly flashbacks (they’re narrated by Fury) and ends in the “current day” (where the narration stops) even though this one-shot was published five years after the “current day” it’s set in.

Rick Stoner presents some problems with the chronologies as we currently have them. Stoner appears in FURY 1 (6:3-28)-FB, then in IM:EM 1-BTS (which expands ToS 50-51), then again in FURY 1 (29-38:1)-FB (where he dies). FURY 1-FB makes it clear that Stoner dies before FF 21. So we have:

FURY 1 (6:3-28)-FB -> ToS 50-51 (and IM:EM 1) -> FURY 1 (29-38:1)-FB -> FF 21

Iron Man appears in ToS 50-51 (and IM:EM 1) during Avengers #4. Avengers #3 happens before Avengers #4, so we have:

A 3 -> ToS 50-51 (and IM:EM 1) -> FURY 1 (29-38:1)-FB -> FF 21

And yet, the Fantastic Four have Avengers #3 after FF 21. We’re going to have to move Avengers #3 to sometime before FF 21 in the FF’s chronologies.

Unfortunately, Stark mentions that Stoner “isn’t working out” in IM:EM 6. IM:EM 6 expands ToS 55, which happens after Avengers #6 (Iron Man’s armor won’t let us move Avengers #6 in relation to ToS issues). FF 24-25 happens between Avengers #4-5 (FF 25 is referenced in A 5), so Avengers #6 is long after FF 21. Stoner can’t die before FF 21 and still be alive after FF 25, so we’ll just have to chalk Stark’s comment in IM:EM 6 up to “Stoner didn’t work out” instead of “Stoner isn’t working out.” Thankfully, FURY 1 points out that SHIELD goes leader-less for “months” between Stoner’s death and Fury’s appointment.

FURY 1 (43 - 53)-FB takes place very shortly after FF 21, and FURY 1 (54)-FB happens right before ST 135.

Two comments. First, didn't Fury's predecessor (codenamed: Fallen Angel) appear, still alive, in the 1998 Fury/Agent 13 miniseries which resurrected Fury by revealing that the Nick Fury who had "really died" some time earlier was actually a specially-made LMD copy? As I recall, there was never any effort made to reconcile what happened in the miniseries with what the Fury one-shot said had happened.

Second, I have always had grave doubts about the veracity of the "truth" as revealed in that one-shot. The writer really didn't like the Nick Fury vs. SHIELD miniseries and in his attempt to retcon it away he went too far. For example, the one-shot's account of what happened with the Deltite is seriously flawed and his attempt to explain the Gnobians as Arnim Zola's constructs is just ludicrous. For those reasons, and many more, I have always been very leery of accepting the revelations made in that one-shot at face value. After all, Nick Fury is a spy through and through, and the idea that he would ever record the truth in that fashion seems both silly and unlikely.

Personally, I've always hoped that someday some writer would "reveal" that the truth as narrated by Nick Fury in that one-shot was actually a mixture of truth and disinformation. Unfortunately, that hasn't happened yet.
