It looks like the Navy one was printed (June 2008) a year before it was released online (June 2009), so it's not an "online first" comic. Even if they were both done in June 2008 (and the online 2009 date is wrong), it still wouldn't be "online first," since they would have been released at the same time. Either way, I've removed it from the list.
I'm still not finding anything for Marvel Avengers Alliance (Jun 2016) #1, (Color; Standard Comic Issue; 6 pages) Disney Interactive Custom Edition. Was this a promo at a theme park or something? And how would it be interactive in print form?

The cover has the Disney Interactive Logo. Not sure where it was given out at, I purchased on ebay. No. 2-4 are still online exclusives to the best of my knowledge.

It was a promo given away at select movie theaters when Captain America: Civil War was screening, to advertise the Avengers Alliance video game.

The Earth X Trilogy Companion TPB (2008) contains B&W lettering proofs for four Earth X CyberComics, which were produced as a prologue to Earth X #0.
I can't find any mention of these comics anywhere online. Were they ever published on Marvel's site?
And, either way -- would this TPB count as their first in-print publication, despite the fact that they're in the form of unfinished proofs with editor's notes scrawled all over them?

I would vote yes. There's every reason to believe that they're an accurate representation of the cyber comics, and reaffirmation that Marvel intends those stories as canon.

I think, to me personally, it would depend whether the original Earth X CyberComics were ever published online.
If they were -- then these lettering proofs are the only available source for an otherwise lost comic, and the TPB should be treated as their first print publication.
If they weren't -- then these are just behind-the-scenes looks at an unpublished (and possibly unfinished) comic, making them bonus material.

I found it. Let me give it a look. The 2 discs are a soundtrack. The first disc shows a sort of montage video with a soundtrack. No words, just actors and animation. The second disc just contains a video of Alex Ross and others at conventions.

There is a 5 pg epilogue at the end of Earth X no. X, where everyone leaves the lighting of "the Human Torch" and Reed thinks of Sue by John Paul Leon and painted by Alex Ross.
There is also the story boards used to create the animation to the soundtrack. 9 pages to be exact.
