In WLOCK&TIW 42, the series ends with Moondragon injured and Drax stupid.
In CPU 4/2, they fight against Kronos, Moondragon is fully healed and Drax gets his intelligence back.
But the MCP has CPU 4/2 before WLOCK&TIW 42

RUNE/SS 1 was meant to be concurrent with WL&TIW 42 to explain why their Gems disappeared. There were obvious problematic differences between the two stories. Does CPU 4/2 explain these discrepancies? Or does it take place before the Infinity Gems vanish? That means it may need to take place between pages of WL&TIW 42? If they don’t have the stones, it takes place sometime after RUNE/SS 1.

I have managed to find my copy of CPU 4/2. I'd completely forgotten about this story. On the opening page of the story with Drax, Moondragon, Pip, & Chronos there is a footnote to Moondragon's extensive injuries happening in "Warlock #39" (which is actually W&TIW 39). The opening text box mentions that the Infinity Gems are gone which places it after WLOCK&TIW 42 ~ RUNE/SS 1 where they lose them. Pip & Drax had taken Moondragon to a New York hospital WLOCK@TIW 42 to get help for her injuries but the opening text box in CPU 4/2 says they are now on Titan to treat her injuries so it takes place sometime shortly after.

Since Moondragon implants a mental scenario in Maxam's mind while she still has the Mind Gem, WLOCK&TIW 42 may not play out exactly as shown and a good chunk of this issue may take place in that implanted memory inside Maxam's mind... That may be a way to reconcile some of the differences between WLOCK&TIW 42 & RUNE/SS 1. Rune may also be warping time, reality, and their minds when he takes the Gems which could also account for the discrepancies between the two series of events. I'll have to find my copy of WLOCK&TIW 42 to get the proper page number where the Infinity Gems disappear, but Rune steals them in RUNE/SS 1 during that issue. Now that I think of it, his control over Gamora may take place near the end of WLOCK&TIW 41 before she leaves with Thanos and Pip takes Drax and Moondragon to the hospital.

Thank you metaldragon for pointing out the links between WLOCK&TIW 42 and RUNE/SS 1. There are indeed some huge inconsitencies between the two stories. Moreover, the tidal wave caused by the rising of Atlantis in FF:AR 1 hits Monster Island in WLOCK&TIW 42 ^^

Let's see why the two stories are irreconcilable.

WLOCK&TIW 42 begins with Warlock on Monster Island with Maxam his prisoner. Moondragon, Drax and Pip are in a hospital in Chicago. Gamora has left the team and gave back the Time Gem to Warlock. Thanos has come to her, they are in his ship. Thanos asks Gamora to help him get the Time Gem, Gamora says she has to think about it and has Thanos drop her on a beach in California.

That's where Rune finds her RUNE/SS 1. He senses she no longer has the Time Gem, but makes her tell where the six Gems are. Rune then attacks a free Maxam on Monster Island, this is where the inconsistencies begin. Rune gets the Time Gem from Maxam, freezes time and takes their gems from Pip, Thanos, an uninjured Moondragon, and Drax. When he wants to take the Soul Gem from Warlock, Warlock brings him in Soul World and fights him, but the Soul Gem itself chooses Rune over Warlock. When the Living Tribunal senses Rune uses all six gems, he sends the Silver Surfer to fight Rune. Somehow, the Surfer sends the gems and Warlock into the Ultraverse, and Rune is defeated.

That's not how it happens in WLOCK&TIW 42. Warlock reaches to take Maxam's gem from his brow when all the gems disappear. We see pictures of Maxam, Warlock, Pip, Moondragon, Thanos and Gamora. We should have seen Drax and the Power Gem instead of Gamora who doesn't have the Time Gem anymore. Maxam frees himself and believes he fights Warlock, but Moondragon had implanted in his brain a program that played out the exact scenario he desired. The tidal wave from Atlantis Rising hits Monster Island, Maxam believes he regains consciousness before Warlock, kills him, then leaves for his future. The issue ends with Moondragon explaining what happened to Warlock, and Thanos and Gamora deciding to find out the missing gems.

I don't see how these two stories can be reconciled. I just can say that WLOCK&TIW 42 and RUNE/SS 1 happen at the same time but with two different scenarios, and that CPU 4/2 happens after.

Moondragon is still wounded in CM2 2-FB and CM2 5, so CPU 4/2 happens after these ones. She seems healed when Black Widow contacts her after Onslaught.

You're right! In both issues of CM2 she's still badly injured and I discovered in CM2 5 there is a footnote on page 7 that says "For Moondragon's fate, see Cosmic Powers Unlimited #4".
